Could you try disabling Personal Message Bubbles? (and refreshing your page) That function was moved into core a little while back, and I believe that theme component now causes a conflict.

Hmmm. No custom CSS/HTML edits, and all the colours seem fine.

What theme components are attached to the dark theme?
