Even with “Skip new user onboarding tips and badges” checked in my user Preferences I got " Earned ‘Bug Reporter’" in the notifications.

That one is indeed not part of the initial onboarding set of badges (and is actually a custom one for here on Meta to say ‘thank you’ for reporting a valid bug 🐛 👍).
Having a user preference to opt out of _all_ badges on a Discourse site is something that’s been requested before. A quick search turns up this #Contribute > Feature topic:
