I can think of a zillion reasons. Maybe you don’t want all the hostnames to appear in the same certificate for all users to see. Maybe the certificates do not all come from LE. Maybe you don’t want all renews to fail if a single A record points the wrong way.
Most important reason for my remark was to make sure that SAN is not seen as a hard requirement.
