Do you know if it works just fine in production sites (doing the bootstrap in one container even while another is running)?

Yes. Most often there are no migrations that break the running container.

You can also do it so that you have migrations disabled in the web_only.yml, then after the new container is running do something like

 cd /var/www/discourse;SKIP_POST_DEPLOYMENT_MIGRATIONS=0 rake db:migrate 

inside the running container.
